Removed Scene Syndication Version / Alternate Audio Track
09:39

The audio track slightly differs.
In the Original Broadcast Version, one gets to hear Roger's comment from the off ("It's an hour past your deadline") when Steve is kneeling and taking a look at his watch.
In the Expanded Syndication Version, one gets to hear that comment during the following shot of one of Julian's goons loading his weapon.
Also, the end of the shot is 4 frames longer in the Original Broadcast Version.

There are several more shots in the Expanded Syndication Version. To be more specific, we see more footage of the gun battle plus more things explode.

6.03 sec

Removed Scene
10:35

In the Expanded Syndication Version, there are two little shots (inside of the cave & Scott) during the close-up of Steve. The Original Broadcast Version only contains the close-up of Steve. (2.67 sec)

Furthermore, only the Expanded Syndication Version contains a subsequent shot of Steve. (1.8 sec)

As a formality, I would also like to point out that the mentioned close-up of Steve is a little bit shorter in the Expanded Syndication Version.

4.13 sec

Removed Scene
12:13

Only the Expanded Syndication Version shows the chopper pilot, who is waiting for Steve impatiently, on the radio.
Pilot: "Phoenix to Base, Phoenix to Base.
Base: "Go ahead, Phoenix."
Pilot: "They're overdue and I'm a sitting duck up here."
Base: "Hang in there, Phoenix. We're waiting for some pretty expensive cargo."
Pilot: "If they don't get their tails up here in two minutes, I'm splitting."

First of all, a shot of the dust cloud in the cave is missing. Secondly, the shot of the chopper is missing as well.

Removed Scene Expanded Syndication Version
14:05

Here, the Original Broadcast Version contains more footage of the chopper pilot for a change. He is on the radio again and after trying to reach the base ("Phoenix to Base, Phoenix to Base"), he only complains in the Original Broadcast Version that Steve and ambassador are late ("They're overdue and I'm a sitting duck up here").
The "sitting duck" comment is also in the Expanded Syndication Version (pease see 12:13). Only there, it is part of a longer scene resp. of a distance shot while the Original Broadcast contains that comment during a close-up of the chopper pilot.

Original Broadcast Version 2.77 sec longer

Removed Scene / Alternate Footage

When the chopper is flying off with Steve hanging on to it, credits follow in the Original Broadcast Version. (29.97 sec)
The Expanded Syndication Version shows the chopper pilot one more time, followed by several shots of what is going on. Then the O.S.I. Laboratory again. And as always, stock footage has been used. Subsequently, a scene with Steve and Rudy.
Nurse: "Oh, excuse me, Doctor. The tape's completed."
Rudy: "That's about it."
Rudy turns off the device. Then he says to Steve: "You know, Steve. At the risk of being immodest, these tapes show you just about perfect."
Now the nurse: "If you two don't mind, I'm just going to lock this away in a security file."
The nurse leaves the room and shuts the door. The conversation goes on.
Rudy: "I'm proud of you, Steve. Now, how about a little change? That Mexican caper was an ordeal. *small pause* Vacation wouldn't hurt. (74.53 sec resp. 1 min and 14.53 sec)
With the shot of the ship on the high sea, the versions are back in sync.
