All Blu-ray releases of this cult series unfortunately only contain the TV-Version of all of the episodes. Viewers who already know the Extended Versions from the DVD boxes will miss the additional footage.
Episode 3x06 (The One with the Flashback) is almost 1 minute longer. A few more longer dialogs now and then, nothing spectacular. The longer shot of naked Joey stands out though. Since this shot is placed in the middle of the episode, right before a commercial break (in the TV Version), and the Extended Version usually contains a transition here, this is probably just a coincidence. Censorship for TV can't be ruled out though.
After Ross denied that anyone from the group had sex with each other, Rachel playfully adds: "Yeah. And you know what? If that doesn't change soon, I'm going to dump you for somebody who puts out. "

The following shot of Chandler walking through the door with a beard starts a few frames earlier in the TV Version (no screenshots).

Before Rachel gets up and approaches Monica, she welcomes her first. And when she does so, she is presenting the ring on her finger: "Monica!"
Monica is confused and wants to know from Chandler: "Is she giving me the finger?"
Alternate take of Monica leaving her room and thanking Chandler for choosing Joey as new roommate. Chandler then speaks longer in the Extended Version. Due to continuity reasons, the subsequent shot of Chandler walking away and Monica approaching Joey is sightly different.
(Monica: "Thank you soooo much."
Chandler: "Oh, donít thank me, thank the jerk that never showed up. Okay, I gotta get to get to work.) And not just for the money. But also because every now and then somebody walks out of the bathroom with a little bit of toilet paper on their shoe."

Interestingly enough, the Extended Version shows Joey from the front.

After Phoebe figured out that Monica is not sad about the leave but wondering which cushion Phoebe stained, Monica is looking for excuses in the Extended Version plus Monica tries to find the stained cushion - with Phoebe's permission.
Monica: "Well, why can't I think of both?! I mean I can think two things!"
Phoebe: "Go ahead, look! You know you want to!"
Monica walks around, finds the huge stain and scream: "Oh my god!"
In the TV Version, Monica gives Phoebe a perplexed look.
